Sasaki's former student, Toma, is forced to make amends to his mentor when the Jinpuu squad he leads suffers a crushing defeat. Kenshin and his crew deal with a crooked businessman who tries to undermine Marimo and her father, who are putting on a show at the fair. It appears that Kenshin is outmatched when Gohei Hiruma hires the Onizaki brothers to kill him and gains possession of the reverse-blade sword. In the mountains of Izu, Dr. Gensai's sister shows the gang the homestead of a young heir who seeks a powerful sword master -- and chooses Raijuta.

Warriors attack Kenshin to keep him from foiling Raijuta's plans. As Yutarou watches, he plummets into the ocean, and Kenshin must try to save him. After surviving a perilous situation, Kenshin confronts Raijuta, who has betrayed him with a murderous plan.

Shura learns who gave Iwazo opium and challenges Ginjo, but he fights dirty. Kenshin steps in, but Geki deals a lethal blow to all of Kairyu Island. A brief respite for the group is shattered by a ruthless former Shinsengumi captain who reminds Kenshin of the bad times during the Bakumatsu.

Following another assassination attempt on Kenshin, former Shinsengumi captain Saito reappears to finish the job, but Kaoru tries to intervene.

On the brink of reverting to his former man-slaying persona, Kenshin is saved by Saito's superior Okubo, who forces Kenshin into a difficult choice.

Kenshin decides to accept Okubo's offer to travel to Kyoto and stop Shishio from gathering an army to overthrow the government. Depressed at Kenshin's parting, Kaoru decides to follow him to Kyoto. So does Sanosuke, despite warnings from Saito that he'll be a liability there.

After defeating four monks loyal to Shishio, the determined Aoshi refuses to join his ranks, intent on proving his superiority against Kenshin. Jin-e commits suicide, telling Kenshin before his last breath that he who lives by the sword must die by the sword, a re-occurring theme, counter to Kenshin's vow never to kill again. Kenshin, tired and wounded, carries the unconscious Kaoru back to the dojo.

They rest, in the care of Megumi and Yahiko.
